Yes, you can do this.
Its more a joomla question then a artisteer question.
simple make for both blogs a diverent menu and template and asign the template to the menu or pages you want.
the only trouble maker is the link.
i hope i informed you good.

I am making a custom template in artiseer so I can use it in the website hence the reason for the question here.

You can assign different templates to each menu, so that clicking, will display a different template, giving the appearance of being two different sites...
