Just thinking back on this now. i don't see a major issue with artisteer and Drupal commons, except that you'll have to reorganise all the contexts to reflect region names as per artisteer export.
At the moment, Drupal Commons is storing things in sidebar last and sidebar first and postscript top, etc., whereas Artisteer calls these things left sidebar and right sidebar, etc.
Besides that, it should be fairly okay.
