The best way to set flash files in the template is to place your flash file in an easy to find location (Preferably the theme folder) and embedding it by editing the page.tpl.php file.
This is how I do it anyway, but I'm sure there're several ways to do this. You could also optionally create a region in the header to set a block there, then add the embed code that way. Some styling may be needed.
