I was using a paid plugin for generating content for the magazine theme I am still working on, and I had the same problem many have had with the sidebar going off to the right.
As there are many posts about broken themes, and 90.00% of the time it is bad html pasted in a post, the other 10% a bad plugin.
I thought there must be a html cleaner out there so a bit of research and I found this, and it worked fine, you have to edit the Artisteer functions.php.

It is an adaption of php code, so it should work for other cms flavors.
The magazine theme is coming along, I am having issues with generating WordPres thumbnails for generated posts, tried a few plugins without luck, so it is still a work in progress.
