Import theme for further tweaking

I love Artisteer, but one feature I truly wish it had is the ability to import a theme back into Artisteer for further tweaking.
I know you can tweak the theme in WordPress itself, but if you do so you can no longer edit that theme within Artisteer without losing the tweaks you did within WP.

This is a problem people have generally with Themes and its likely to get worse as wordpress is moving to automatic theme updates (the same as plugins). Its's therefore worth adopting a process of recording and saving the changes you make in WP.
I regularly save my theme files to a directory so that I can at least compare files if I need to go back to the drawing board (Artisteer).
Does anyone else have a simple method for recording/saving changes made to a theme (artisteer or not)?
