If I want to change all instances of a certain colors (headline text, link text, vertical borders, widget colors) can this all be done in the CSS file via a search and replace? OR is there another location?

Different classes control the colors at different places, best option is to change it from Artisteer

there has been a bunch of customization done by someone else, and I do not know code to be able to redo it after re-exporting it.
Are all the classes that control all the different colors all contained in that .CSS file? So if I find the hexidecimal color being used and just do a search and replace will that work?

Yes, all of the classes will be in style.css, style.ie6.css and style.ie7.css
and editing the color code will work.
