Artisteer doesn't support adding Flash in template but you can follow following thread to do it manually:

You need to separate your thinking between Artisteer and Joomla.
Artisteer is the TEMPLATE.
Joomla controls the CONTENT.
Flash is CONTENT. Go to the Joomla Extensions Directory and download a module that allows "any code" or one that is made specifically to display flash. Install it.
Then assign the module to a position in your template and insert a flash file into it via the module admin.
Artisteer does not control the CONTENT beyond providing module positions into which content can be placed. If you need additional module positions in the template, visit the Joomla Forums or Wiki on how this is done in the "template index.php" page file.

Hello Herb200mph,
I think it's a bad answer. The problem is that artisteer can insert images but not a flash file. Why?
This is a question to Artisteer.

If you're wanting to replace the header, this is the code I use and found it works well... You can change the file name and the file size inside the code...
I put it in the header right after this section
<div class="art-Header">
<div class="art-Header-jpeg"></div>
Here's the code..
---code---
<object classid=clsid:D27CDB6E-AE6D-11cf-96B8-444553540000
codebase=http://download.macromedia.com/pub/shockwave/cabs/
flash/swflash.cab#version=5,0,2,0
width=986
height=350>
<param name=movie value= Animation_986.swf>
<param name=quality value=high>
<param name=BGCOLOR value=#FFFFFF>
<param name=SCALE value=noborder>
<embed src=Animation_986.swf
quality=high
pluginspage=http://www.macromedia.com/shockwave/download
/index.cgi?P1_Prod_Version=ShockwaveFlash type=application/x-shockwave-flash
width=986
height=350
bgcolor=#FFFFFF
scale= noborder>
</embed>
</object>
---end code----
The only tricky part is making sure you have the real height and width of the header--my template is 1000 pixel wide but my header is smaller due to the shadow effect and border, etc...
