I was wondering if it is possible to replace the jpg. header file with a png one? When I try to do this the header doesn't show up. I opened the wordpress files and changed all the header images to png, that had the jpg extension. Am I missing some? What exactly needs to be changed to do this?

I do it using a gif file for transparent headers. There is already a Header.png file there used for other things. I also export that theme with a simple header using no glare or gradient before I go and change it around. Seems to work okay.

Are you uploading your new png files in exact folder, theme images should be in images folder in theme files.
Most of the theme images are inserted through style sheet so you should change them there. Your theme will have three style sheets one is general, one for ie6 and another for ie7, you need to change your extensions in all of them
