I've made some code changes to my header.php. When I change a layout on my theme and then upload it, it overwrites my header.php. Is there a way to avoid this? I'd rather not change around a bunch of code, just to upload a changed theme and have my code changed.

Just don't upload the header.php file when you upload it, no? You could add the music player from Artisteer, or the new header to the new layout in artisteer.

You may try assigning !important css property to a styling rule which you want to have higher priority
like:
height:12px !important
