Wierd Formatting issues with adding custom block regions

I am trying to add a custom block region in the header area in which to place my shopping cart. However whenever I add this region, it shows up fine in the header, but it causes major formatting issues with the content and left sidebar "MOVING about" to an extent that they make the site completely unuseable. This behaviour only happens in Internet explorer and not Firefox in which it renders absolutely perfect. This behaviour also happened when I add the shopping cart to the left sidebar. Without the custom region I have no problems. But I really want to add my own regions. I don't think it is a css issue, because I wouldn't expect css to cause content to move when you move the mouse, possibly something to do with the javascript??? anyone experienced similar problems, or any fixes or workarounds. Any help would be greatly appreciated :-)
I may be wrong but I don't think this can be

OK , I take the above part back about javascript causing the problem because I just disabled javascript and still issues. Although I have to say as time goes on the beahviour is not as erratic!!???? (strange)
So I suppose it has to be with the css, anyone any suggestions? :-)
