Changing the templates files on Wordpress |

I bought this software yesterday, and I'm still playin'a lot.
I saved the files on Artisteer\Library\Data\Templates\WordPress\Export\Files, and copy with another name. I changed all the tranlation to my lang (Portuguese-BR) and everything works fine when I exported the new templates.
Except one thing: the index.php. If I tried to change, I lost the configuration pre-saved.
How can I change this file (index.php) without loose my changes?
