For creating a somewhat robust template, this tool seems great.
Yet, what I want is to get the header looking good, have a nice footer and essentially nothing else in between.
It's a bit of a chore and error prone to rip out 4,5,6,7,8 nested layers of DIVs without messing it up. Is there a means to turn off some of the features of Artisteer and get a template with only those that you want?

Probably the best way to do this is have a square corner design with no sidebars, no menu, save it as HTML and you should be all set.
